The guitar I inherited has a saddle which is raised at one side.

Why is it raised at one side?

Which side should it be higher on string 1(high E) or 6(Low E)?

Its currently on the 1 side....

typically, the action (height above fretboard) of the lower pitch strings that will be the greater as they require a bit more "room" than the higher pitch strings to vibrate without slapping the frets. (though on a classical, the difference in high to low action may not being than much.) what you describe is unusual, and probably due to someone inadvertently reversing the saddle during a string change. I recommend flipping the saddle low to high (180 degree) and restringing -- preferably with new strings.

+1 to gnease. He knows his stuff and helped me out more than once or twice.

If any doubt at all, post a close up pic. Based on your description, I can't imagine otherwise.
