I've been playing for about 4-5months and I've got scales and chords pretty much sussed...but what I really need right now is some theory to know why things work to help me go further...so if anyone has any links about theory please post them (i had a quick look on google but nothing seemed to appear that was free)

Well the theory section here at Guitarnoiseis free and pretty complete.

Start with Theory Without Tears and Five to One.

Also, Ricci Adams' Musictheory.net is excellent, albeit a little piano oriented. (The piano key layout basically is music theory.)
