to answer your question:

if you play bass note you play the lowest note usually on sixth string for G, F, E
on 5th for C, A, B, on 4th for D

but you can also alternate the bass note and play once the real lowest note of the chord, once another bass note (sometimes out of teh chord's fingering)

i.e. for C, B and A alternate between 5th and 6th
for E, G, F alternate between 6th and 4th
for D between 4th and 5th
