Fretted notes sharp after gauge change, 6th string

Some background. I have a Fender Jaguar Classic Player that I play in Drop C. I know, right?

Until yesterday I had 11-56s on it, and had always felt that they were slightly too slack in this tuning. It intonated properly though, apart from the 3rd string. But fretted notes were fine.

Then yesterday I changed to 12-60s. I set up the intonation, and the first five strings are perfect. The 6th is slightly sharp at the 12th fret harmonic, but any fretted note is sharp, and it gets worse the further up the neck. Fretting the 12th fret makes it very sharp, and any octave I play using that string sounds horrible.

I've filed the nut a bit to help the string sit, but it didn't really make much difference to the pitches.

Considering adjusting the truss rod, as the neck is slightly more bowed than I like. That's happening later today.

But is there anything else that could be causing it? Or am I just going to have to drop a gauge again?
