Music Theory.net is a good place to learn about theory, guitarnoise is a great place to ask questions about theory once you know enough to ask a specific question. There is piles and piles of information here at guitar noise but it's not organized from start to finish, you have to know a little something to know what you are looking for. There are also some articles on guitarnoise about theory that should be read to supplement or explain differently music theory (with a bit of focus on guitars specifically).
