My amp, a Fender Princeton Chorus, has two input jacks. The first one is good for overdrive/distortion, and the second is great for the clean. The only problem, is if I wanna switch tones in a song, the clean is to bright, or the overdrive to dull. So my question is this..."Is there anyway in which I can have my guitar plugged into my amp, but switch between inputs during a song, like an A.B. Box, or anything like that.

Without rewiring the input to make it swtichable. using a A/B switch should work.
