For the past few days, the little finger on my left (fretting hand) has been hurting on all the joints (not all at the same time. Some times it would be the closest to the finger, other times the knuckle, etc). I was a bit concerned that I might injure it further if I kept playing, so I stopped a few days ago. I first noticed the pain while working on speed drills.
Does anyone have any advice?

growing pains. your fingers are getting a workout. take a break and let the tissue heal.
it is like lifting weights. you would not work out with heavy weights all the time w/o a break.
same thing.
I am not saying stop playing guitar. just stop the intense workout (speed runs) for awhile.
Put an ice-pack on it to ease the pain and reduce possible swelling.

You're probably over-using muscles that you aren't used to using, that's all. It's like your sore aching shoulders or arms after doing a bunch of work they haven't done in a while. Keep working them and the pain goes away. But, build up slowly!

Make sure that you don't have a death grip on your guitar.
Also, putting the thumb behind the neck will help, too.
Good luck :D
When my joints start hurting I just crack them to release the pressure.

I do this as well. Many people say that it gives you arthiritis, but there is actually no sound scientific evidence to suggest this.
It does relieve tension in the knuckles though, that much is known to be true.
The cracking sound itself comes from the release of fluid which is in between the two bones of the knuckle (mainly made of CO2, with some nitrogen) which forms into bubbles and then bursts (hence the noise).
If you do this all the time however, there is some evidence to suggest it leads to a weaker gripping ability in the long run.
So you're still better off just stopping playing for an hour and having a cup of tea instead
