This song blows my mind, and it always has. I can't see that video, because I'm not registered on youtube. I know what you mean with the thumb. It's hard to do, but once you get the hang of it it becomes really usefull.
The percusive bass notes are done by slapping the low E string, (tuned to a C mabye?). Its primarily a bass technique, but can be accomplished relativily easy on an acoustic to.
That kind of finger picking takes trail and error. Don't be afraid to pluck some strings to get a more percussive sound then just picking.

he's thumping with his thumb and a combination of strumming & plucking up with his fingers. like ohg said, thumping is a bass technique. he's got pretty big hands for the left hand thumb reach. i use the thumb occasionally, although my hands aren't big, mostly for d chords, but sometimes in other situations where it's most convenient. he's using a lot of jazz chords in that song.
