Funny intonation problem

It's odd. I can get the intonation correct at the twelfth fret on my electric, but if I check what it's supposed to be at the fifth fret with my tuner, it's about 10 cent sharp on each string. I've tried adjusting the truss rod, but it's made no difference. I'm thinking I might have to set the intonation at the twelfth fret slightly flat to 'fix' this, but I'd appreciate any input. It's a non-tremolo strat-type bridge by the way.

The frets might not be located properly. The nut slots might be cut incorrectly. (Too high will cause this problem.)

FWIW, I've got a Gibson SJ-200 that came from the factory 12 cents sharp at the fifth fret on the low E.
