I posted a thread in the Guitar Player's forum https://www.guitarnoise.com/forums/viewtopic.php?p=209770&highlight=&sid=7424d1230d351c3a34d43ff5c12d1dc2#209770 and some of the advice I got was to post some clips here.
So here goes
CALIFORNIA STARS
WONDERWALL
SUGAR MOUNTAIN
EDIT: I have been practicing a lot since my last post on hear and I really don't see a whole lot of progress for the amount of time I put in.
Is it common to go trough periods where you don't feel real comfortable playing and is there a point where it just seems to come natural (if that makes any sense)
Here are some clips I recorded, any advice would be appreciated

Rockin in the Free World-Neil Young
I don't know. Was Neil young on speed when he did that song? Heroine maybe. You're playing that way too fast. Slow down.
Wonderwall is better but again you need to slow down. Rhythm is an essential basic. If you can nail it at half speed it'll sound way better than if you blow it at light speed.
I agree with Hueseph, slow it down. Try playing along with the song to get the correct tempo.

Yah your speed may be off some, but I don't see why your being so hard on yourself. Try relaxing you may be to tense, have fun.

I think you might be suffering from recorders anxiety I did when I first started recording myself. Relax and loosen up keep with the beat and you'll be fine. 8)

Sounds like you just need to loosen up to me. I didn't hear anything wrong with it except the rhythm; you sound like you're afraid to miss a chord so you're cramming them all in there. Just relax and get a feel for that song. It's almost universally true that you have much more time to change chords and strum than you think you do. That realization really helped me at least.
All I want is food and creative love.
Here is another try where I try to relax and slow down. I have a bad habit about over thinking ( w/ guitar, among other things) I think thats where a lot of my problems are coming from, I think I am concentrating to much on what I have to do next instead of what I should be doing now ( just my theory if I knew everything I was doing wrong I wouldnt be asking you guys).
I think I am still getting a little carried away at times

Dude! that is so much better 8) I really can't hear anything wrong with it, but that's a good thing.

Better but still needs work. Slowing it right down to half speed if you have to will help. Try tapping your foot along with it. It's not easy at first but if you make it a habit, it will become second nature. If you can handle it, play along with a metronome.
