I was reading a review on a strat and he said that after he bypassed the string trees, it stayed in tune better. I think it might be screwing the string trees all the way down to the neck, but I'm not sure.

i think its as simple as when the guy strung the guitar, he didnt put the string under the tree, so the string goes: bridge---> nut----> tuning post

Sometimes if you don't have rollers on your string trees yuor strings will hitch on the trees thereby screwing up your tuning.
