Why does the E Minor penitonic scale sound similar to the D major scale?
It sounds so similar That I've heard SRV and hendrix get away with improvising with them over blues progressions.

Notes in D major: D-E-F#-G-A-B-C#-D
Notes in E minor pentatonic: E-G-A-B-D-E

That's why... every note in E minor pentatonic is also a note in D major.

Check out the Circle of Fifths and you'll see how every Major Key has a corresponding Minor Key... like C major and A minor.

E doesn't = MC2, E = Fb

It's true there are related minors... but the relative minor of D is B minor, and the relative major of Em is G - so that's really not applicable to the question here.
