MrGearhead has some basic info to get you started.
Basically:
1. You should have relatively new strings that are in tune.
2. You should check your relief at the 8th fret by depressing the low E string at the first and last fret (a capo acts as a convienient 3rd hand here.) It should be about 0.010". Adjust by carefully turning the truss rod less than an 8th of a turn at a time. To the right to decrease the bow, to the left to increase, from the perspective of looking down at the neck.
If this is not ridiculously bent or bowed in the wrong direction, you can skip this the first time, but you might not get the lowest action possible with your guitar.
3. Then, after rechecking that the guitar is in tune, adjust the action, or height of each string) at the 17th fret to 4/64" (down as low as 2/64" if you are lucky to have a very good neck and a light touch when strumming, I usually manage about 3/64"). This adjustment is made by raising or lowering the pairs of allen screws in the bridge saddles.
4. After all this, you should check the intonation by tuning the strings again and testing the note at the 12th fret, it may well now be off. If this is off, you need to adjust the screw at the bottom of each saddle, retuning each time, until the open note and the note at the twefth fret are in tune.
5. If none of the adjustments were major, your pickup height should be okay, if it started okay. But listen for any wierd new howling sounds that can crop up with strat pickups, and adjust the height as needed.
