I've always liked Love Sculpture's version of "Sabre Dance".
You have to put Hendrix' version of "All Along The Watchtower" up there, simply because the composer now performs the song a la Jimi not a la Dylan.
On that basis, you could add "After Midnight". JJ Cale never did anything with the song and only saw it's quality when he heard Clapton's version.
I started with nothing - and I've still got most of it left.

my personal favorite cover is The Ataris version of THE BOYS OF SUMMER
i think my own covers are pretty darn good too, but i'm allowed to. i know they actually suck.
there are 2 other REALLY great covers I'v heard.
one is Hey Jealousy covered by Jared Campbell
and the other is The Cellarbirds version of Working Class Hero. I saw them play that live one night at a small club in the basement of a Harrisburg museum and it floored me.
I agree with almost all the covers mentioned here.
Not necessarily the best, but I liked Aerosmith's cover of Smokestack Lightning.

Here's one where the versions are so different, I dig both for different reasons:
Woodstock -- written/performed by Joni Mitchell (haunting), covered (or maybe the original performance?) by CSN&Y (more of a generational anthem)

My real favourites though would have to be Pearl Jam's covers of Crazy Mary, & Soldier of Love.
Aaron Lewis does a good cover of Black by Pearl Jam, which is also great. Mariyln Mansons' version of Tainted Love, and AFI's cover of Just Like Heaven.
It's funny how some of my favourite covers are done by bands I don't really like outside of that one song.

Another one I always loved was Santana's cover version of Buddy Holly's "Well Alright".....
I also liked the Yardbirds cover of "Mannish Boy" which they titled "I'm a man" and Bowie's cover of same which he called "The Gene Genie"....well he wrote new words, but it's sure as hell the same riff!!!!
